It looks to be 12 episodes like season 1.
I'm guessing they are holding an episode from each of the first 2 seasons so they can include them in the season 3 disc so they are all 12 episodes instead of 13, 13, 10.

The "Heros" episode in this one, where they animate the episode like cops, is brilliant and worth the $20 price alone.
