Hip Hop is usually much more an Individual thing rather than "Band", which implies people playing their own instruments. OutKast clearly are contenders.

The Flaming Lips or Fugazi.

Will Oldham, Stereolab, and Beck had great runs, too. All the Faith No More and Mr. Bungle stuff from the '90s is great (well, Album of the Year isn't great, but it's good). Also most of the Boredoms stuff. And Pavement.

Radiohead only put out two good albums in the '90s.

Late 90s = Radiohead.

For the whole decade: Pavement, The Flaming Lips, PJ Harvey, and Nick Cave.

The Good Son, Henry's Dream, Live Seeds, Let Love In, Murder Ballads, and The Boatman's Call are all 90s albums.

Look at what they accomplished in that decade. The grassroots building of an empire and a cult while maintaining absolute creative integrity and circumventing the currents of the major recording industry. Not to mention that everything began to end the moment the sun rose on the first morning of 2000.
